I’m in a lower tier alliance war, and every war even with all 10 members participating, there are 5 empty nodes (everyone has brought 5 champs to defend). Is this supposed to happen? Does the enemy alliance get an attack bonus there?

    Yes.

    They get the same amount of points getting those 5 free nodes as you get when you take their 5 free nodes.

    This is the way it's always been. Each side will always have 5 leftover unused nodes. Each side also gets full attack bonus points for walking over that node. Do not skip them. They are for flexibility with defense. Some nodes are better than others so place carefully.
