I have both Herc and Dr Doom 5*R5 Awakened. Past 2 days, pulled 6* Herc and Dr Doom. Should I still go ahead and Rank them up to R2 although they are not awakened?

Depends on what content you are doing if it is for Act 7, I Would do for the sake of increased attack rating and both of them are God tier
