I joined an alliance shortly after AW season rewards were given. How do I claim these last 30 dust things?

If all the milestones were completed prior to you joining then yup. SOL

You have to join an alliance that hasn't reached that milestone and then contribute the minimum to get to that milestone if you want the dust.
