The specialty crystals have a guarantee of pulling the featured champ at 120 crystals. So if you pull them naturally at 60 crystals does this timer reset or can you buy them another 60 to dupe them?

Yes, it will reset the counter once you've pulled the featured champ. The system is in place to ensure to pull the champion a minimum of once in no more than 120 crystals. If you pull the champ in 30 crystals, then you're guaranteed a dupe in 150.
