When you join an Alliance, have a "Timer Token" option added to Daily Calendar. It will be a 24 hr token reducing refresh times.
As far as Loyalty, all can be earned in events.

While it sounds simple on paper that's probably an issue preventing it from being integrated in Alliance events. I don't disagree that the Loyalty system and store do need an overhaul and there were discussions in the past about making improvements but they haven't really followed up with anything since in the last Dev Diaries.
