Could be to do with the amount of armour ups Hulkbuster had at the time. For each one he has he reduces ability accuracy by 20% I think + he reduces potency of bleed and poison by 25% per armour up too.
That path also has buffed up on there, not sure if the interaction works this way but after a sp3 you wouldn't have 3 buffs on you so it wouldn't do any damage 🤔

Magneto doesn't lose his prowess after popping sp3 and also wouldnt magnetism stop hulkbuster from doing anything from the start of the fight?

Hulkbuster reduces opponent’s offensive ability accuracy by 20% for each armor up. It’s just a passive effect he gains at the start of the fight. There’s no way to shut it down unless you use a cosmic against him. Not even magnetism
