Masteries, or Crystals, or energy refills.

I am torn between the three. Which one?

Depends on how many 4 stars you have. If you have 10+, do masteries. Until then, though, you need to go with crystals. Energy refills aren't really helpful unless you're trying to do a ton of quests in a short time, like a Legends run.

For what exactly? Are you going to be purchasing one of these items? Or multiples? It really depends on so many different things.

I have less then 10 4 stars but I almost have enough shards for a 4 star crystal.

Oh, okay. I'd do crystals just until you get 10. After that, go masteries.

Yeah definitely crystals. Get to 10 then load up your masteries, with an exception of maybe getting Parry first.

The right mastery setup will allow you to clear more game content thus getting you more units. Always invest in cores and use them to open the right mastery setup.
