Only insofar as you won't get AQ rewards for that week. But ever since they switched from bracketed AQ to peak milestones and unified rankings, skipping one week doesn't affect the next week's rewards. Your starting prestige is based only upon the prestige of your individual members. Your rewards are based solely on that week's performance.
Skipping a *day* in the middle of an AQ week does hurt rewards because not only do you lose AQ rewards for that day, you set yourself back for prestige increases during the week. But skipping an entire week has no impact on the following week that I'm aware of.

Skipping AQ can hurt the alliance though depending on if everyone is in agreement. Might need to run lower maps or less battlegroups to keep people engaged and happy in the alliance depending on the situation.
