Basically, during each war the game looks at each battlegroup's defense placement and counts the number of different defenders. A defender is "different" if it is a different champ by the champion identity, not by star rating or ranking. In other words, 4* Medusa and 5* Medusa are the same defender when it comes to defender diversity. You get 30 points per unique defender. Each battle group is counted separately, so if BG 1 places a Medusa and BG 2 also places a Medusa, those both count as unique defenders (unless of course there is more than one Medusa in the individual battlegroup).

You maximize this by trying to place different defenders per battegroup. The compromise is sometimes you want to place more than one copy of a defender because you think that defender is a good defender and will get you more kills. That's where you have to make strategic decisions on whether to place copies or uniques. And this generally requires some coordination between the members of each battlegroup (in my alliance I keep a spreadsheet that I update less often than I should, usually when people rank up new defenders).
