It is a rare occurrence that can happen. Computer memories are basically buckets of charge. Bucket has charge, that's a one. Bucket empty, that's a zero. Sometimes a high energy cosmic ray or some local source of radiation causes a high energy particle to strike a memory cell and flip its state from one to zero or vice versa. Sometimes this error can be corrected by the computer on the fly (using error correcting memory), but sometimes the change isn't caught and results in some data being changed in a permanent way in the computer software.
How likely this is to happen is something you can judge by asking how often players discover their names are suddenly different. Radiation doesn't aim at units: it is equally likely for radiation to strike a bit storing your units, or your crystal shards, or your alliance name.
They are suggesting that the 3000 units isn't just suddenly missing, but was used to buy a 3000 unit offer. Possibly because you've shared your account login details with someone else and they logged into your account and spent the units. If this is the case, you're not getting them back, because account sharing is against the rules, and you are solely responsible for anything that happens in your account. There's no excuse that someone else did it, because no one else should ever have access to your game account.
If you did not spend them yourself accidentally and you did not share your account with anyone else, open a support ticket with Kabam and explain your situation.

Maybe you bought something by mistake, I accidentally bought one of the offers that pop-up sometimes, but I mean, you see it immediately, its rare that you didnt notice it when you did it
i used to miss click bought a 5 star rank 1 to rank 2 pop up bundle and just like that, dumped like 3000 of my grinded units into a trashcan. Maybe you missclicked some bundle ?
